How to keep pathogens out of collected rain water?

I plan to leave large plastic bins out in the bush in my grow area to collect rainwater. As I understand it, sitting still water with no flow can attract pathogens and bad fungi which can harm plants.

My question is; how can I keep pathogens and bad fungi from getting into my collected rain water?

Good idea, I'll look into a solar powered water pump because my grow area is out in the bush (so no electricity). Thanks
